Synopsis: High school's ordinary life Ayato Kamina is headed upside down when Tokyo is suddenly invaded by futuristic fighters. Amid chaos, he finds a woman named Haruka Sagraw, who claims to be from a government organization called Earth. She reveals that he lives in a time bubble called "Tokyo Jupiter", which was implemented by the Mulians - humanoids of another dimension - in an attempt to isolate and take control of Tokyo. Earth has been trying to break the barrier around the city ever since.
Unable to process the revelation, Ayato panicked and runs away. He meets his classmate Reika Mishima, who leads him to a place called "The Sanctuary of Xefon," where a large egg falls asleep. She begins to sing and an awakening of power of unknown in Ayato, connecting -to a being named Rahxephon that comes out of the egg. Soon after, Haruka meets him again and tries to make him join his cause of fighting the Mulians.
Arrested between the sights of the Mulians and Earth, Ayato begins to question his purpose, sailing in altered memories and, finally, his own identity in this new chaotic world.
